I noticed in the last rainstorm that water from the roof gutter was cascading over the air intake on the top corner of the Motorhome. Could this smoke be caused by water in the air filter assembly or piping?

Might or might not be related to the smoke but if there is a chance that significant water might have gotten into your intake, you need to inspect your air filter. If the element gets soaked, at worst it can come apart & pieces of it cause damage downstream. Or it can develop open channels when the air can pass through without getting filtered. 10k miles later you have a dusted engine & need a 20k rebuild.
Above are worst case but serious enough that you should rule them out.
