I have finally figured out how to shut down everything assosciated with the coach power, but I am at a loss conderning the chassis batteries.

When the coach is at home on shore power, the coach batteries are constantly charged, however, the chassis batteries are not. Is this normal to only charge the chassis batteries when the engine is running?

You need to supply information on what year your coach is. On the early models the chassis battery was charged via an Echo-charger which is how mine operates. My understanding is that later models use a relay to combine the batteries during charging. If you search previous threads you will find a lot of comments on this subject as it appears the relay system has not been that reliable.

Do a "FIND" on "isolator" and "Echo-Charger". You'll find lots of threads that extensively explain the two systems, how each works, parts involved, vulnerabilities, conversion and work arounds.

Add your coach's year to your signature and you'll get more responses more quickly. Likely someone has your exact configuration and can respond immediately if they see it.
