When I have a rusted area in the compartments, I clean the area, stray with Rustoleum primer, finishing with BBQ black paint.

After you paint them black I have sprayed rubberized undercoating on top of the paint which waterproofs and helps seal leaks if any.
Thanks,
John

You can check your contract, however I doubt it will be covered. In most cases these are "Service" policys, covering only the items specifically mentioned in the written documentation.

Had same problem with 1999 SeaBreeze. Black paint peeled away to reveal a galvanized surface and in some areas red rust. Wire brushed and blew off with compressed air. Then applied "Rust Destroyer" to rust and galv areas. Bond seems very good. Also went completely around and under on all storage box frames showing rust and misc shock mounts etc... So far very good. Maybe in spring I'll repaint black. McMaster Carr has it in stock under generic rust stop paint. Look in safety data sheet of product to reveal manufacturer before buying.
