You have several "parasitic" loads on the chassis battery, including the engine ECM, transmission controller (TCM), electric step motor, dash radio and clock (even with ignition off), and probably some alarms (LP & CO). These will likely add up to an amp or more continuous.
There will be a battery/charger controller somewhere with 2-3 solenoids that isolate the chassis batteries from house batteries while still allowing charging from house or alternator systems. In that same box/board will be the auxiliary start relay. The relay needs power to operate too, but it usually relies on house battery to supply that. Get somebody to turn the aux start and/or battery disconnect switches off/on and listen for the "clunk" to trace the source. It is usually quite near the batteries themselves.
On a 99 coach, odds are those are the original batteries if they are 6V golf cart types. In that case, they are just about due for replacement (7 years is a decent life span for golf cart batteries).
