I believe the first filter in line will get the majority of the debris. I bought a boat that had sat for a considerable time and the first time I got out into heavy chop so the boat was bouncing around the engine stopped. I had no clue but sailed back to a marina and a fisherman helped me and we discovered that we could not blow air back through the fuel line until we really gave it a charge and bubbles could be heard in the tank. It ran for awhile and I knew what to do when it stopped again but when I got to my home port I contact a Fuel Polishing Co. They advised me to put an biocide like BioBor in a couple of days before they were to come out and polish the fuel. They warned me that when I did I might get much more dead algae that would break loose from the sides of the tank as it died. When they came out they had a big cart with a commercial type pump and multiple large filters and put a double set of hoses into the tank (one large suction and one smaller high pressure return line) and began pumping. After a while they would stop and check the big filters, change them and start again. They repeated this a number of times until the filters were no longer getting much residue. The smaller return line under pressure was suppose to flop around washing the inside down. Cost (1980's) was about $150 but I suspect that has increased substantially as it was a smaller boat with about a 20 gal. tank too.

The first filter should collect it. We did not have to change a secondary filter.

Perhaps not a clear bowl, but doesn't one have a drain tap so you could run what is in the water separator into a glass and see what it looks like.

If you have no water at all in the sample then you may not have a problem since my info was the "algae" grows in the water-fuel interface
