Replacing toilet flange seal

Having fun today replacing bowl and flange seals on my Sealand Traveler 510.

Removed everything and there is no caulking around the flange. There is pretty big gaps between the tile and the flange. Is it ok to seal this up really good? Click image for larger version

Has it been leaking between the mount and the tile?

Yes, the bolts that screw down the flange to the floor were really rusted.

The wood below the flange has some water damage as well.

Thinking about caulking everything including the slots where the bolts slide in that hold down the base.

NOT...(because silicone caulk remains flexible).
The goal is to prevent movement of the toilet where it mounts to the floor.

Hopefully now if it leaks it will be visible on the floor above the tile.

Also I am sure you all now this but the flange is glued into the pipe that leads to the tank. If it ever cracks good luck getting it out
