The heads would have no bearing the fuel pump or the water pump.
Do you have an engine mounted fuel pump or just an electric fuel pump in the tank(s).

The difference between the stock and the high flow exhaust is just that the exhaust ports are cut larger. Everything on the block would be stock. The intake manifold could be different. Are you going back with a stock exhaust manifold or headers?

I would try it without gaskets on the exhaust manifolds.

As long as the manifolds are not badly warped, clean up all the surfaces, put a small bead of hi-temp red RTV around each port on the manifolds. Let sit for an hour or more to skin over and firm up slightly. Install manifolds but just barely snug up the bolts. Let it sit overnight, then torque down the bolts and hook up the pipes.

I read about this trick on 460FORD.com and it is what I did when I installed headers on my 460. No leaks!

Through my research If you go back with manifolds ford suggests no gasket. It if you do headers you probably do need them. For the 460 carb headers are hard to find though. I got Hedmen for an f350 cause searching by application usually only gives you the fuel injected heads (smaller ports)

At our dealership, we always took the exhaust manifolds to a machine shop and had the manifolds surfaced. They have a 3 foot wide table with a sandpaper belt on it. They press the manifold down on the sandpaper and it resurfaces the manifolds. This makes them even and no warping.
