C7 Not shifting correctly

I recently went on a trip to Washington and of course it rained the whole way there and the whole way back. Everything went great until my trip home. I had filled up with 20% Bio and ran the tank to about a 1/4 to empty and refilled with regular diesel. Shortly after I got back on the freeway and started climbing a hill I had noticed a power loss and it felt like I was dragging. It was shifting abruptly after the engine brake would cut out and it would not shift into 6th gear on the flat unless I hit the mode button for economy. I ran for about 50 miles then pulled over to take a look. I had noticed that the snorkel tube that connects to the air cleaner had come off. I reattached it and was thinking that this was my problem. Next hill, same power loss as before and just didn't seem to have the normal umf it usually does and same rough shifting. It would not shift until almost 2300 rpms unless in economy mode. So I drove home back to Sacramento in economy mode but when I got on the surface streets it just shifts hard in all gears and engine brake cut out. I checked the code on the shift panel and it brought up 166-00 which is the serial communication interface fault. I have checked all the connections at the tcm in the side box and all the other connections and fuses. I reset the code and test drove it the next morning as it started smooth at first and back to the rough shifting and the same code Anyone have any ideas what the issue could be. I have a 05 Phaeton with a 350 c7 acert.
