Thanks all for the responses, I ran it yesterday with the heater on and all was fine. I was worried about the air and blowing out the pilot light. I should've figured they would have figure out how to make it so you could drive with the heater on, as they are way to big to heat with just the chassis heater.
Modern RV furnaces do not use a pilot-flame, they are electronic ignition, as is the water heater.
