Had the same issue with my 12 Ram CTD and new 5'er. Never could get rid of it. Had the OEM TBC replaced under warranty. Same issue. Replaced it with a Tekonsha. Happy camper now.
My problems actually started with a TT we had before the 5'er, only opposite. Couldn't get the TT brakes to lockup to set gain. Even on 10 the TT brakes barely grabbed. TT was pulled with an F150 that had an OEM TBC and for 2.5 years it was flawless. Fast forward to the 12 Ram and nothing but issues with the TBC.
FWIW the TT's brakes were adjusted prior to towing with the Ram and worked perfect with the F150.
Then we get the 5'er and like you the stopping and starting just jerked us around.
Hope you get it resolved so I can have another option.

So far I dont have a solition to this. I have the self adjusting brakes on the trailer and just havent had to to really Investigate much. I'm really hoping its not a controller issue. Strange thing is it worked fine the first couple times I towed the trailer.
