Electric brake controller vs. Electric over hydraulic brake controller

I have searched over the web for the answer and cannot find it, so I've came here because I know someone here knows.
Anyhow, I have a Mobile Suites with the electric over hydraulic disc brakes. The controller I have is the tekonsha prodigy. I had some problems with the controller recently on a return trip from Branson MO. The controller was losing power once in a while and then come back on. I discovered it was a bad 30 amp fuse for the controller. I replaced it and now it is fine. My question is that I discovered that the tekonsha prodigy is for electric brakes only, not for electric over hydraulic disc brakes. I need the tekonsha prodigy P3 that you can set for electric over hydraulic. The controller seems to work fine other than the stopping power could be a little better. So with that said, what is the difference between the two controllers? Is there something about an electric controller vs. electric over hydraulic controller that makes a difference?
