1991 Pace Arrow J-box wiring

I recently pulled my generator (onan 6.5kw ) for repairs. After re-installing there was some confusion concerning the wiring. I marked the hot wires, the neutrals I thought were all connected together but my son disagreed. So now I'm. confused...there are two 4x4 J -boxes mounted in a small compartment next to the generator one box is for the shore power cord to the auto transfer switch.The other box contains wires from the generator and auto transfer switch and/or circuit from front/rear ac switch. Would the neutrals connect together?

The whites are neutrals and are connected together at the transfer box in most cases.
Black and Red are hots and are NOT connected together.
Green is ground.
