calcium and lime in water system

Is there any way to remove calcium and lime deposits from the fresh water system? Can't use clr because of copper piping.

A couple of gallons of vinegar will dissolve calcium deposits. Pump it into the plumbing, let sit a few hours, then flush it out. Also remove screens and aerators on faucets, soak shower head in vinegar to clean it up too.
