Today I tried to remove and replace the Heater Anode Rod, and it would not budge, so I was wondering, being I have never replace this rod since I bough it, how much pressure can I put on it before I create a problem, can I take out my cheater bar, or is there a method of removing them that will not create a problem for me?

I finally got everything working again so I do not want to take a step backward.

You didn't say what heater you have but read this thread will explain.
Using a cheater bar with steady pressure and tapping with hammer may dislodge the nut.
I'd soak with PB Blaster for a few hours to help free it up.

I also suggest using some BP Blaster or equivalent to break down any corrosion. Then use a cheater if needed to remove the anode rod. Then if you pull it at least once a year it should not be so bad at removing.

BP blaster is always a good idea. You should also try to give it a little turn to tighten it first. Sometimes just a nudge in the wrong direction will help break the hold.
