FIXED!
Funny how one simple wire 6 feet long can cause such havoc!
Thank you those who help point me in the right direction.
One of the wires from the breaker that was effected, we rubbing, obviously, against the gen body thus grounding it self.
I took a new 12g wire, all be it too short, and hooked it up to the breaker then to the wire going to the transfer switch. Wired the rest of it up, started the Generator, flip each of the breakers on, ran fine. Turned on breakers in the breaker panel, all ran fine. Turned on each AC unit, cool setting, both ran fine. FIXED!
Only last remaining hard part is to get the right length wire, and fish it into the conduit. Main stopping point is they knotted the wires in the generator and hard to get too.
End of story!

Just a point, at 30 amps I think you need to use 10 gauge wire.

Most likely is a short between the generator and transfer switch as stated earlier.
Do you have your operator's manual. It has a trouble shooting section. You said you get 3 blinks of the indicator light when the gernerator shuts down. This is a first level code. There is a procedure to get to the secondary codes by using the genset stop button. The owner's manual describes how to do this.

Glad you found it.
FWIW Might be easier to pull all new wire. IF the run is not too long hence expensive I would be tempted to just pull out the old bundle and put in a new one.

Sounds good to me. The control/remote harness plug has to be removed to get to the wires, tried unplugging it to no avail, will give it another try tho.
It's not a long length as the gen sits next to the bay where the junction box is, maybe 6 to 8 feet. yet the gen is only 1 foot away from the box.. odd to me.
