I've been there many times, the DNR officer is correct for overnight parking with a permit. The idea however is you are parking there to use your boat for up to 3 days. Not as a cheap place to camp, but with permit I don't see what it matters, except there is a DNR campground around the corner.

Any public boat launch and any Michigan State Park/CG is operated by the Mich DNR. So not sure what you meant by facility.
