Came across an very good Allison document related to ECU calibration vs transmission ID. I am attaching a PDF file. May be of help when you receive your replacement module...

Where do you get the control unit programmed for the application? Can Allison program it per the build transmission SN as per the chassis manufacture requirements?

Yes, the ECU must be programmed for the application. And, there ARE things you can select-- like what gear it downshifts toward when the engine brake is applied.

Any Allison dealer can do this.

Along with what Wolfe said, you can also purchase a module from certain online supplier who can program it before shipping. An example is pcmperformance.com or jultech.com You have to supply them with the CIN # off of the tag on your original module.
