We have an '04 HR Neptune. It has 2 thermostats. Each works a separate A/C unit and furnace. (I remember the salesman telling us that it had only 1 furnace, but he was incorrect.) The rear thermostat in the BR controls the rear equipment. The one near the door, controls the front equipment. It is a good simple setup. You may have the same.
