roof repairs

We're looking at upgrading from our '06 LaPalma DP and took a look today at a very nice '06 Diplomat. On doing an in depth initial review, I was concerned over the roof. While I found some easily repairable cracks in some joints (especially a large open front cap seam over the front door), my major concern is that I found several soft spots. I'm guessing that means I can anticipate more/major damage under the fiberglass.
So ... question: anybody had major repairs done to their roof? What kind of costs?

fortunately I haven't had any issues with my coach, but from stick and built house experience, water damage/rot/mildue is usually 2-3 times what you originally think it's going to cost, especially if it's hidden.
