Electrical issues

Shore power shows good polarity,but Genset shows reverse polarity,what's up?

You have a neutral problem. Make sure neutral and grouind are connected together in the generator to transfer switch line.

I gather you have wired both genset and shore cord through a power monitor of some kind, e.g.a Surge Guard or Progressive unit? Tell us more about how the monitor is set up, e.g. after the transfer switch or maybe elsewhere?

Reverse polarity for AC power means the hot and neutral are reversed. If your monitor device is downstream from the transfer switch, that suggests that the wires from the genset to the ATS relay have been reversed with respect to the output side wires. The question would be, when & how did it get changed? Maybe when wiring in the power monitor?
