Raised roof seam fasteners

I am about to seal the roof seams on my 33' 1988 Fleetwood Southwind. After scraping off the old sealant, I plan to use Eternabond tape, but I want a nice flat surface to adhere the tape to. While on the roof I noticed that the seam fasteners are raised by 3/8". Is that normal, or do those raised fasteners indicate that there is a problem?

What you are asking for is for someone to guess and when it comes to roofs a guess is .......well if you can provide a picture you will most likely get a better response.
