I am not able to tell you how to delete your DEF system because that is illegal. I can offer some information that may help your understanding the systems at play. Many folks think the DEF works with the Diesel Particulate Filter and it's regeneration process. That is not the case, they are not connected. DEF is used with the Selective Catalyst Reduction (SCR) device and is controlled by the PCM (computer), as you noted.
The PCM would have to be reprogrammed to operate as if there were no SCR or DEF systems. Anyone in business in the United States would expose themselves to hefty fines from the EPA, were they to help or perform the work. You will need to look outside the U.S. to find someone who would reprogram your PCM. Possibly Malone Tuning in Canada or Yeti Tuning in Italy. Both do the 3.0 L CRD Mercedes engines. They may be able to advise if any physical changes are necessary, or just software revision.
You may want to retain a future method to bring it back to stock in case you wish to resale the vehicle or emissions testing comes to your door.
