The only difference is that we stay in rest areas more often than Flying J or store lots because they are more convenient. Generally, if we need fuel and it is time to stop for the night we stay at the truck stop/Flying J, the same is true for groceries. Otherwise it is a rest area. We've been crossing the US just about every year since the late '70s, so we've had a lot of stays at all of them.

We have overnighted at Flying J stops many times, the RV spaces in front are away from HDT parking, which we never hear anyway because we always use a white-noise machine (battery-powered). We trained our selves to sleep with the machine on many years ago for this reason-masking outside noise.
I remember one overnight at a WM; awoke to find semi's parked on both sides of MH, both with reefer running, we never heard them park beside us due to sound machine.
So few RV'ers overnight at PFJ these days I often find the RV spaces filled with autos or bobtail tractors. Once found all RV spaces full of a fleet of new trucks being delivered; guess they didn't want to chance parking in the semi-truck lot and getting backed into.

Flying J/Pilot is my go to place while traveling the East coast snow bird route.

I use the phone app to find ones with RV parking. We arrive early ( 4:00 ) to get an end spot, with the generator pointing to the island.

Our first night out of storage was in the Ft. Pierce, Pilot/Flying J, two weeks ago.

Any port in a storm. Back a few years, I happened to be gasing up at a Flying "J" and the guy next to me started talking about an ice storm a coming. Well, we thought, lets park and have supper. Wasn't an half hour gone by and the lights went out, and all you seen were people walking around with flashlights. Those lights and pumps also, were still out when we left later in the morning.

My bedroom is at the back, their engines are in the front, I don't hear a thing.

I'm pretty sure I don't keep them awake snoring too much either.

I can't blame a tired, out of hours trucker for parking in an RV spot when every parking spot in the truck lot is full, driver had little choice.
That is the exact reason I do not park in the truckers lot.

I have stayed at FJ, Loves and TA many times on road trips. I have no problem with them. My DS is well insulated and I don't hear outside noises often. Even if their refers are running.

I suppose truckers park in RV places because RV park in truck spaces. Besides, it makes for quick fueling in the morning.

It's been pretty rare for us to do so over the years, we prefer to find an easy in/out RV park with a pull through for an overnight, but we have stayed at truck stops.

As stated, noise will be the biggest issue. I just run the generator and the A/C fans to kill the outside noise.

I attempted to stay at a Missouri Flying J last November. There was too much noise from the big rigs and their refrigerators and generators. So I went to a rest area (fortunately, not too far) and stayed there with peace and quiet.

I wouldn't bother trying to park overnight at a FJ unless they had ample RV parking which is usually out front, not near the working truckers.

After all the noise at my last truck stop overnight I refuse to stay at another. I find Casino's work well and there are plenty of them scattered around...some have an RV park with services and charge a fee, some have boondocking areas for free. Check out the casino camper web site.

Staying at Flying J

DW and myself have stayed at Flying J's overnite and it was fine. My DW who is very particular had no problem with noise, or the location of where we were parked. As a plus there was a Speedco next door where I had my oil changed and grease job completed also. We have also stayed at rest area's and have had no issue while doing so also.

Stay at walmart,pilot,flying j

From PA to AZ we stayed many times at Walmart and Pilot and Flying J... Never paid.We parked in front or side never with the trucks.
