None of our RVs have ever had a built in black tank flush. Never had a single problem with tanks becoming clogged or sensors becoming non functional. Personally, I would not use a black tank flush even if our rig had it.
I'm not sure what you can do about getting any left over water out of that line. About all I can think of is to remove the check valve completely (to help with freeze expansion) and insulate any portions of the line that you can get to.
