WFCO replied to my email confirming that the 8945 unit manufactured for 06 TT is indeed a 3 stage charger, as all of their units are, and has no problems charging am AGM batt.
Also said that the alternator charging the batt. has nothing to do with the converter/charger.
From all the comments it appears that I'm good to go with the existing set up.

Overcharging apparently can be an issue with an AGM (absorbed glass mat)
they do have different characteristics than a lead acid batt.
As I have an oversize alt. on my truck, that still concerns me a little, although several have said that it is not enough to be concerned about.
I am curious; Is there a separate wire going from alt. to batt., through 7 pin conn., that I could disconnect or add a switch, when I am traveling for two 8 hr. or more days?

One of the pins on the 7-pin trailer connector carries +12v power from the tow vehicle to the trailer battery. It's separate from brake & light terminals, so yes you could disconnect it or switch it off. There is probably also a fuse you could pull in the truck.

However, in my opinion you are way over-thinking this. If your truck wasn't overcharging the flooded type lead acid battery before this, changing to AGM lead acid isn't going to create a problem now.
