We removed our rack (including the ladder as it all leaked). I patched holes that I could get to from the inside with a piece of aluminum roof flashing (cut to size with scissors) from Lowes. Stuck it in place with construction adhesive (use stuff rated for exterior) and then filled the "holes" on the roof and rear wall with elastometric roof sealent (caulking tube). Several months later, I recoated the entire roof with a liquid rubber roof coating. The patched holes were covered with the roof fabric patch then coated with roof coating. We threw the roof rack and ladder away. The roof rack and ladder had missed all the framing members they were supposed to screw into.
