Advice: Repair or Wait

My family purchased a 2006 Fleetwood Nitrous Toy Hauler from my brother-in-law's parents. It had only been used about a dozen times but had been left sitting for years. Everything works great, but it had a soft spot in the back corner. We had a guy come out and put a rubber roof on and seal the area; but a mechanic suggests we lift the area and repair it. He said even if it is now water tight, any water in there would continue the rot and he suggests we rip it out and fix it. It will be about 2000 dollars to do this repair, and there is a chance ti will rip the roof liner. So, should we do it now as there is a true risk of it spreading even though it is sealed, or should we wait to see if the softness grows risking the roof integrity?

I would do it now. $2,000.00 sounds like a good price even for a minimal repair.

Tough call - the time for repair was BEFORE the new rubber roof.

It's anybody's guess whether the soft area will expand. Generally, once it dries out the expansion stops, but there is no telling how much water vapor remains underneath so it can't be ruled out. Since it's already sealed up, I'd measure the soft area and wait to see if it appears to expand in size or get softer. The risk of that is that prices only go up and damage only gets worse.
