First congrats on getting the rig on the road for a shake-down cruise.
Our '96 Flair needed dozens of shakedown runs before I was happy with her performance. Might I add, due to deferred repairs and maintenance there was a lot to do.
Will do what I can to answer some of your questions below.

I am assuming you either have a Chevy 454, or a Ford 460 under the hood. I’m guessing 454, as you mention Supersteer bell crank below.
In either case, I would go with Felpro manufactured gaskets. This manufacture was my go to, back when I wrenched for a living.

The gauge never even gets to half and the fan locks in. With or without my aux fans switched on. I have to do something as this is way too loud for my kids and myself.

Class-A RVs generally use HD or Severe Duty fan clutches. These fan clutches normally will only bolt to factory original fans. The old school flex fans, and alike do not bolt to OE fan clutches.
As for quieting the noise, we added foil covered heavy insulation under the floor (below the seats), engine compartment, and dog house. Made a huge improvement in noise intrusion.

Did similar to our P30. Air bags, bell crank, front sway bar bushings. Eventually went with Supersteer front springs, Bilstein shocks, rear track bar. For alignment, check out this online pdf. Explains the GM P30/32 alignment very well. Supersteer will also send you undated P30/32 alignment specifications.

Upon tear down the other day there was hard paper stopping the flapper from closing which helped it shut but it still doesn't seal and I also found cracks in the top mechanism housing, but will epoxy those up when I instal the new gaskets. I don't believe they will cause any issues. I also have a few yr old RV toilet from Canadian Tire with a different flushing system that I removed from my hunting trailer but it has a flap door mech that get pulled down and away when I flush and is also leaking water as the rubber seal plate has a worn ring into it and lost its sponge. Can be my backup if I need it.

Thetford still lists part numbers, perhaps this can help in search for parts.
