This is the way i see it as well. While some might think it a plus i wouldn't even look at a vehicle that had a replaced engine in it. There are just too many uncertainties with the engine itself and the install.
No matter what we think, i doubt insurance sees new engine replacement as something that would help the rig's value.

FEMA won’t Replace your RV – Even if You are Living in It
First of all, FEMA does not recognize RV disaster damage unless the structure is attached to a foundation and is your primary residence – or in the case of a mobile home it has to meet certain requirements that secure it, making it “permanent.” According to FEMA definitions:
A (recreational) vehicle is:
(a) Built on a single chassis;
(b) 400 square feet or less when measured at the largest horizontal projection;
(c) Designed to be self-propelled or permanently towable by a light duty truck; and
(d) Designed primarily not for use as a permanent dwelling but as temporary living quarters for recreational, camping, travel, or seasonal use.
There are specific requirements for travel trailers and RVs that are located permanently in a flood zone.
A recreational vehicle placed on a site in a Special Flood Hazard Area (SFHA) must meet the elevation and anchoring requirements for manufactured homes, unless it:
(1) Is on the site for fewer than 180 consecutive days, or
(2) Is fully licensed and ready for highway use.
Ready for highway use means that it is on its wheels or jacking system, is attached to the site only by quick disconnect type utilities and has no permanently attached additions.
Also according to NFIP (National Flood Insurance Program) travel trailers, campers, and vehicles (such as RVs) are not eligible for flood insurance because a building is considered insurable if it is attached to a permanent foundation.
Your Best Bet is to Carry Great Insurance

I had a friend that had a Honda car and spent thousands customizing it. The car got totaled and insurance paid out for a plan Honda. So and the end of the day it is what it is.

I have worked with FEMA on both ends and the answer will be ARE YOU SERIOUS?
Luckily I had worked with them before and knew exactly what they would need. Unfortunately they started telling my equals in other agencies to call me for help and advice. I think I would have been better off to take their offer and use a month of comp / vacation and come to work for them on the recovery.
They really liked the receipt that was time stamped 20 minutes after the emergency declaration.

I think the OP is out the cost of the engine replacement. It is a maintenance item no different the replacing the tires or a new fridge, roof or anything else associated with the coach. Works the same for homeowners. Install a new HVAC system for $10K and a year later the house burns to the ground. Should insurance reimburse you for the HVAC? If the engine was blown before the water damage could the insure devalue the coach to salvage?

There is an agency near here that had multiple vehicles totaled / replaced due to flooding. Four were Crown Vics. One had a blown transmission, one a blown engine, one had simply aged out and the last had a rebuilt engine installed the week before and was having a partition installed to be used for transports. The insurance paid the same for all four cars. They also lost three Chargers. One was there for routine service, one was waiting to be towed to the dealer for an engine replacement, one had been dropped off by the dealership two days earlier after having the engine replaced. All three were paid at the same rate. They paid salvage and kept the one with the new engine, stripped it bare and threw away everything electrical that got wet.

On my last motorhome class A DP I replaced the roof and installed new tires the summer before selling it. It didnt add any more value to it but it did make it easier to sell because these are big ticket items and an rv needing them the cost will scare people away from it.
