The manual has this at the end of the 4 down setup for the keyless ignition:
"If your vehicle has intelligent access, press the
engine START/STOP button once
without pressing the brake pedal. You
do not need to leave your keys in the
vehicle. You can lock and unlock your vehicle as you normally do."

On our 2015 Lariat, we had a regular key, along with the 2 fobs (There is also an emergency key inside the fob). We've tried to lock the doors as we normally do and the alarm always went off. Just started locking the door with key and no issues with the alarm. Maybe they changed something with the 2016's???

I thought my 12V points stayed hot even after shutdown. I'm gonna have to check that.
Seems there may be several differences between the keyed and keyless systems.
I hope to install the Blue Ox system withing the next few days and do a test drive.
I'll let ya know how it works.
